This is taken into account — basal metabolic rate, physical activity and thermic effect of food are what comprise energy expenditure. If any of these increase or decrease, they alter energy expenditure and therefore energy balance.

A sustained 500 calorie deficit will certainly lead to weight loss. As people lose weight their energy expenditure will decrease, partly due to the weight loss and energy deficit. However, it is also important to remember that these increase with weight gain.
